Introduction:

The story of Commando 3 revolves around CBI officer Shiva (Ajith Kumar) and his efforts to foil terrorist John Chinappa (Saman). Major Shiva is simultaneously trying to mend his relationship with his father's estranged first wife and his step-brother Narayan (Nudeep). Complications arise.

Plot Overview:

Major John Chennappa is a scientist who operated on human guinea pigs to create pills. His moves have always been controversial but inconclusive due to a lack of witnesses. However, a former member of the gang, General Ram Prasad (Dewan), turns out to be a police informant and is on the verge of revealing Chanpa's tricks to the police. However, he is absconding to avoid charges. The case falls to Major Shiva's father, Lt. Karthikeyan (Nasser), who ordered his dismissal, who assigns his son to help solve the mission.

Karthik asks Siva to go to a college in Tamil Nadu – St. John's College, Ooty – to save Ramprasad's daughter Pooja (Piya Bajpai) from meeting her father. Shiva pleads that he has never seen a civilian college before and doesn't know much about the current generation. The General explains that, by a strange coincidence, Pooja studies in the school in the same town where Ramprasad is hiding. Shiva can protect the pooja and find Ramprasad at the same time. Shivaay goes undercover as a student who returns to college after taking care of the family business for many years. He is much older than the other students, who at first make fun of him for his lack of new generation style. He has to deal with many stupid teachers as well as Albert (Jairam), the college's idiotic forgetful principal.

He finds Narayan, who is later revealed to be Shiva's brother. Pooja is Narayan's best friend and he is secretly jealous that other girls can get his attention but she can't. Shiva saves Pooja from Jaan Chinappa's men, who kidnap her while Narayan and the others think it's a prank. He later becomes a sensation among students and teachers. He befriends Narayan and Pooja and falls in love with the chemistry teacher, Mallika (Nayanthara), after being attracted to her beauty and trying to convince the other students that she is one of them. During his regular jogging session, Shiva spots Ramprasad and chases him until he escapes with the help of a helmeted motorcyclist who is later revealed to be Narayan. Pooja learns that Narayan is helping her father and feels betrayed by him.

Narayan tries to apologize to Pooja several times, but she refuses to talk to him. Angered by this, Narayan drinks and explains his actions when John's men return to kidnap Pooja. They beat up Narayan, but Shiva comes to save them. Narayan and Pooja patch up after the fight sequence. Shiva takes Narayan to his home where he learns that Narayan is his brother and meets his mother. Flashback sequences describe Shiva's childhood (he is an orphan) and explain why his mother and father live apart.

The next day when Pooja introduces Ramprasad to Shiva, Shiva arrests her – much to Pooja's and Narayan's dismay. Then in college everyone including Mallika finds out that Shivaay is a cop.

Shiva then leads Ramprasad straight to Janchanpa's hideout, avoiding the traps he has laid. A fight ensues between Shiva and John Chanpa's men in which John is finally killed. The final scenes show Mallika with Shivaay's parents and brother as he goes to Afghanistan as part of another mission.
